Godzilla vs. Kong is a movie about two mythical monsters fighting each other. The fate of the world is at stake. They set off on a dangerous journey to find Kong's true home. Jia, a young orphaned girl with whom he has formed a unique and powerful bond, is with them. Then, out of nowhere, they find themselves in the path of Godzilla, who is on the verge of going on a rampage across the world. Unknown forces are to blame for causing the titans to fight in an epic battle. This is only the beginning of the mystery that lies deep inside the Earth.

In 2024, five years after Godzilla defeated and killed his alien foe Ghidorah in 2019, he and Kong are the only Titans on Earth. Skull Island's climate has become unstable as a result of a storm generated by Ghidorah combining with the storm cell that surrounds the island perpetually, forcing Monarch to confine Kong inside a dome-shaped facility that replicated the island's environment, with the assistance of an orphaned young Iwi girl named Jia, who is deaf and can communicate with Kong via sign language.

However, when Jia comes to see Kong and offers him a doll, the Titan, knowing that he is stuck within the biodome, finds out and tosses a tree at it.

Meanwhile, Bernie Hayes, an Apex Cybernetics employee and presenter of the Titan Truth Podcast, exfiltrates material implying dark operations at a Pensacola Apex facility, but Godzilla appears and suddenly strikes. Among the rubble of the facility, Bernie discovers a bizarre piece of equipment like a huge robotic eye.

Meanwhile, Apex's founder and CEO Walter Simmons engages Nathan Lind, a former Monarch scientist turned Hollow Earth theorist, to assist them in their quest for a tremendous energy source in the Hollow Earth, a subterranean planet under the Earth and the secret home of the Titans. Nathan is first cautious since his brother attempted to investigate the Hollow Earth and was killed by a powerful anti-gravity field within the tube. He ultimately accepts when Walter unveils Apex's development of Hollow Earth Aerial Vehicles, customized ship capable of withstanding the gravity field's pressure.

Nathan, Ilene, Jia, and an Apex crew lead by Walter's daughter Maia board a customized boat where a barely drugged Kong is shackled to keep him from escaping. On a rainy night, Kong grows restless and upset and begins pulling on the shackles that restrict him, but Jia soothes him by allowing her and Kong to hold fingers in solidarity as Kong signs the word "home" much to Ilene's surprise. The next day, Ilene tells to Nathan how she raised Jia as her adopted daughter when violent and unpredictable storms swept off the majority of the Iwi and her parents, but Jia was the only survivor due to Kong's protection, which resulted in the two developing a relationship.

In the end, Godzilla and Kong are separated when Godzilla becomes confused by the depth charges, allowing Kong to surface for a breather.

Nathan, seeing no other choice, suggests that the gang should instead shut off all the ships' power to fool Godzilla into believing that he destroyed them and Kong was vanquished, which finally works. Godzilla swam away from the wrecked fleet, assuming he had won the battle. When the team realizes that reactivating the ships may bring Godzilla back, they adjust their plans and instead fly Kong to an Antarctica Hollow Earth entrance site, where Ghidorah was initially frozen. After that, Jia shows Kong where his house is, but Kong is hesitant to step through the entryway.

Meanwhile, Madison and Josh track down Bernie, who recognizes Madison as Mark's daughter and joins their inquiry, believing Apex is to blame for Godzilla's altered behavior. They slip inside the devastated Apex headquarters together, only to discover that Bernie's "eye" is no longer there. When they accidentally imprison themselves in an antigravity transport truck delivering Skullcrawler eggs down an underground tube to Hong Kong, they find a mysterious facility deep beneath.

There, the trio disembarks to discover Apex's ultimate weapon, "Mechagodzilla" a mechanical version of Godzilla operated by Dr. Ishiro Serizawa's son and Walter's main technological officer Ren Serizawa, who died in the attack. Mechagodzilla's might against the Titans will be put to the test as soon as Walter activates the mecha, when he sends in an adult Skullcrawler dubbed "Number 10" into the test chamber. To prevent the Skullcrawler from assaulting Madison, Josh and Bernie, Mechagodzilla uses a tremendous red energy beam to slice it in two, enabling Josh, Bernie and Madison to flee via a tiny hatch. Because of power supply restrictions, the test is halted at the point of its conclusion.

Walter then reveals his intention to capture the Hollow Earth's energy in order to overcome Mechagodzilla's constraints. Madison then knows why Godzilla attacked in the first place: Apex is attempting to replace him and all the Titans in order for humans to become the Earth's apex species. While searching for an exit, Madison and the others come across a room where Ren is sitting inside Ghidorah's severed head, which has been transformed into a biological supercomputer and cockpit for Ren to control Mechagodzilla via radio waves. Apex acquired the head from Alan Jonah after it was bitten off by Godzilla five years ago during his battle with Ghidorah.

Kong and Nathan's crew discover an environment similar to Skull Island within the Hollow Earth. They are unexpectedly assaulted while traversing the area by a pair of Warbats, with one destroying one of the HEAVs. Kong saved the party by killing the first Warbat and swinging its carcass onto the second, knocking it unconscious, but the beast recovers and constricts itself around him. Before the Warbat has a chance to suffocate Kong, the creature is hit by missiles fired from Nathan's team's HEAV, allowing Kong to escape and viciously beat the monster to death before gorging on its intestines.

The next day, Kong and Nathan's crew continue their quest, finally arriving to a massive stone temple that was formerly the property of Kong's forefathers. As they explore the inside, they discover remnants of an old fight between Kong's and Godzilla's races, as well as an ancient axe crafted from the dorsal plate of a dead member of Godzilla's species, which Kong uses to sit on a massive throne. In the process of locating the power source that would allow them to augment Mechagodzilla's power supply, Nathan's crew discovers that the same power source can also be used to replenish Kong's battle axe. Maia and the Apex crew, on the other hand, utilize spider-like drones to harvest the power source and transport it back to their Hong Kong headquarters, ignoring Ilene's protests that Apex should not just grab the discovery of the century. Maia orders her bodyguards to fire their weapons towards Nathan's crew, only for Kong to violently scream at them in response to their actions. While this is going on, Mechagodzilla starts transmitting a signal to Godzilla, who is alerted to the machine's activation and immediately rushes for Hong Kong.

Both Kong and Godzilla regain their feeting, with Godzilla on the lookout for Kong, who hides from the Titan by perching atop a tower. Kong throws a construction crane into a building, distracting Godzilla to the point where he ambushes him from above and attempts to strangle him, only for Godzilla to break free and unleash his full fury on Kong, dislocating his left arm, slashing Kong with his claws, and even stomping on his chest twice, despite Kong's attempts to force Godzilla off of him by punching his injured thigh. With Kong beaten and held down, Godzilla roars ferociously at his adversary in a display of superiority, while Kong, defeated, passionately roars back in defiance of Godzilla.

It seems that Godzilla is inspired with Kong's strength, and so spares his rival's life before walking away, leaving Kong wounded but still alive, and ultimately losing consciousness.

While Josh and Bernie attempt in vain to remotely deactivate the rampaging robot and Madison attempts to summon Mark for assistance, Godzilla and Mechagodzilla battle, at one point both firing their energy beams at each other, which lock together, only for Mechagodzilla to gain the upper hand, knocking Godzilla over and burning him. While Mechagodzilla proceeds to overrun and humiliate Godzilla, Nathan, Ilene, and Jia approach an unconscious Kong, where Jia detects a slowing of his pulse. Ilene explains that they are unable to generate a charge large enough to restart Kong's heart, but Nathan, recalling Maia's earlier statement about the HEAVs producing enough charge to power Las Vegas for a week, flies the remaining HEAV onto Kong's chest and sets it to self-destruct, detonating the craft and releasing a massive electrical charge that instantly revives Kong.

After waking up, Kong sees the fight between Godzilla and Mechagodzilla before meeting up with Jia, who attempts to persuade Kong that Godzilla isn't truly his adversary. Kong eventually agrees. However, after Kong has continued to watch Godzilla being defeated by Mechagodzilla for some time, Jia discloses to him the truth, revealing that it is the robot, not Godzilla, who is the "real" adversary. After a brief moment of denial, Kong ultimately accepts and sets aside his resentment before entering the fight to assist Godzilla in reattaching his severed limb.

As Mechagodzilla prepares to fire its crimson energy beam into Godzilla's throat, Kong jumps atop the robot and deflect the beam into the air, sparing Godzilla's life in the process. Realizing that Kong saved his life and sensing an ally in him upon seeing that he is not an enemy, Godzilla helps Kong fight against Mechagodzilla.

Monarch has built an observation station in the Hollow Earth at some point in the future. Ilene, Nathan, and Jia observe Kong as he walks down the street one morning. Kong jumps atop a cliff, pounds his chest, and roars, proclaiming himself king of the Hollow Earth and enthusiastically accepting it as his new home and kingdom after signing "home" to Jia.
